Order 66 was the systematic eradication of the Jedi that marked the end of the Clone Wars and formation of the Galactic Empire. The protocol activated inhibitor chips commanded the clone troopers (with certain numbers of exceptions like Rex) to turn on their Jedi Generals and all other Jedi, as they were considered a threat to the new regime.
It was initiated by the Sith Lord Darth Sidious just prior to the formation of the Galactic Empire. Order 66 killed many Jedi Knights, Masters and younglings. Kanan Jarrus, Obi-Wan Kenobi and Yoda were among the very few survivors.
The Great Jedi Purge soon followed with Darth Vader leading the 501st Legion to attack the Jedi Temple on Coruscant, and claimed the lives of many Jedi who survived Order 66.
To eradicate the remaining Jedi that survived Order 66, Sidious and Vader dispatched the Inquisitors, dark side acolytes, to hunt down the surviving Jedi hiding and scattered throughout the galaxy, as well as to capture or kill Force-Sensitive children to insure no Jedi could train them to become new Jedi.
